A major pharmaceutical company named Worthington Labs created a mutant antibody to suppress the X-Gene; they called it a "cure". Many mutants embraced it; many more protested it. Charles Xavier lost his life to the newly emerged Phoenix that had once been Jean Grey. Several days before she had murdered Scott Summers, the once highly respected Cyclops. Despite the grievous losses the X-Men carried on, defending Alcatraz Island against the Brotherhood who wanted to destroy the source of this "cure". The island was destroyed and many perished in the battle. A memorial was erected in the honor of those who died to protect the mutant way of life. Much was lost but not all was forgotten. Despite Doctor Henry McCoy's recent appointment to Ambassador for the United States, Congress has started to formulate a plan to track mutants, dangerous and not, by reinstating the Mutant Registration Act.

The war in Iraq has escalated, prompting Stark Industries into developing a new weapon called the Jericho Missile. Anthony Stark, world class billionaire and brilliant inventor traveled to the desert to promote this new technology. The Ten Rings, a group of terrorists comprised of many races kidnapped him in an attempt to gain the new technology. From this incident and his escape Iron Man was born. Now, after the defeat of his archenemy and former business partner Obadiah Stane, Tony Stark has revealed himself to the world public as the infamous Iron Man. He has become a hero to millions over the world and stands for the patriotic icon that the United States has so often promoted. Colonel Nicholas Fury, head of the Strategic Homeland Intervention, Enforcement, and Logistics Division, or S.H.I.E.L.D., has enlisted the help of several heroes, including Iron Man, to protect the world from dangerous individuals and villains alike. The Avengers Initiative has begun its process through Congress before the idea has even hit the public.

The Mutant Registration Act has passed and once again is active in the United States, soon to be adopted by the entire world. Just the same the mutant population is unhappy with this turn of events and has finally come to realize the error of human ways. Those who had received the "cure" in the past have recovered their abilities, willing or not, and an uproar has occurred. Violent crimes involving mutants has escalated and, in the end, the government has decided to strike back in a more passive manner. Capturing and imprisoning mutants that refuse to register they have started a revolution that will turn out of their favor now that the Brotherhood has returned, Magneto at the helm and Mystique at his side. To prevent anymore panic in the general public the government has enlisted the help of Iron Man and several other heroes, as well as those villains that they can buy off, to keep order. However, like every time before, the villains have a hidden agenda. Something almost otherworldly unlike anything seen before.
